I believe it would be entirely possible and fruitful to develop skills that are somewhat "blank" when the character receives them and allow them opportunities to "define the skill". I'm not saying they create the skill, but let me give an example or two of what I mean.
Let's pretend that there is a class that has access to skills that could deal either Holy damage or Shadow damage (Assuming the two are polar-opposites): The Player of this character wants his character to be evil, so when he learns a skill that will emit a burst of damage to all foes around him, he can choose (at skill receipt) whether or not his skill will deal Holy or Shadow damage.
Another example would be along the lines of an elemental type class: Perhaps the profession allows for "specialties" where the player is granted certain bonuses to his damage or defense and is asked to select a particular element in which he receives the bonus, so a character could gain +10 Defense against Fire Damage and +10 Damage with all Water Spells.
I think there are endless possibilities of having these skills where personal choice further defines your class and character, and I think players would find this rewarding--it is similar to RPGs where dialogue options effect the outcome of the game. Some people may say, "well what if later on I don't want to deal Shadow damage and want to deal Holy damage". Well maybe they can offer a short quest or mission, or the purchase of an item that would allow you to select a different option; it would simply need to be available in a fashion that couldn't be 'abused'.
