It has been already stated in The Movement of the World that in about 49 years, according to the timeline, Emperor Usoku, successor to Emperor Kisu will raise his army and begin a campaign that will ultimately end with the merging of Kurzick and Luxon cultures into the Empire of the Dragon.

Cool.

But I was a little disappointed with the Factions ending, and grew even more disappointed upon discovering how the Kurzicks and Luxons will end up. I mean, what happened? Did we unite the Luxons and the Kurzicks? Did we not? They started fighting again? Is that it?

My suggestion: When nearing the release date for GW2, create a massive event in GW, to decide which culture will predominate over the other. Remove the game mechanics that allow the losing side to bounce back and start pushing the "conflict line" to the other faction. That can be accomplished creating a special weekend for AB matches, and start counting victories; at the end of the event, the side with more wins, will be the conqueror.

After that's done, and a faction is appointed as the winning one, you can proceed and have the Canthan Emperor conquer them. After all, fighting 1 army is easier than fighting 2, in 2 different fronts.
